あるいは、古いディストリビューション向けに説明されている手順を試すと、正常にインストールされます。
apt-get update && apt-get install -y linux-headers-$(uname -r)
しかし、実行後に./VBoxLinuxAdditions.run次のようになります。

VBox の v5.1 をインストールし、Kali を新規インストールした後、動作しました。Kali がインストールされた状態で 5.0 から 5.1 にアップグレードすると、何らかの理由で VM が壊れてしまいました。
