flv コンテナの中身が何なのか誰も言っていません。ビデオは x264 でしょうか? VP6 でしょうか? Sorenson でしょうか? オーディオは AAC、MP3、Nellymoser、Speex、それとも ADPCM でしょうか?

トランスコードしようとしているファイルの詳細を投稿してください。MediaInfo はこの種の情報を取得するのに適しています。

それ以外では、HandBrake 1.5.1 win64 を使用しており、flv トランスコードで問題は発生していません。
