Sie haben hier doch nicht EPEL oder andere Repositories installiert, oder? Wenn ja, verhält es sich so, als würde es versuchen, MySQL mit der MySQL-Installation in einem Ihrer anderen Repositories zu aktualisieren, anstatt mit der in den CentOS-Repos. Bevor Sie irgendetwas anderes tun, sichern Sie außerdem Ihre MySQL-Datenbanken mit:
mysqldump -u <ROOT_USER> -p <DATABASE_NAME> > ~/<DATABASE_NAME>.sql
...für jede Ihrer Datenbanken. Da andere Repos beteiligt sind, können Sie nie sicher sein, ob sie Ihr my.cnf oder Ihr MySQL-Datenverzeichnis löschen. Gehen Sie lieber auf Nummer sicher!
Deaktivieren Sie vorübergehend Ihre anderen Repos und führen Sie dann das Update durch.

CentOS hat versionsspezifische Repos und es ist wichtig, dass Sie Ihre Installation für die richtigen Repos eingerichtet haben, da es sonst zu weiteren Konflikten kommt. Dieses spezielle Problem könnte folgende Ursachen haben:
protect=1
... neben einem Drittanbieter-Repo oder Ihren primären Repos platziert werden,
protect=0
... daher ist die von ihnen aktualisierte Software nicht vor Aktualisierungen durch Drittanbieter-Repos geschützt.

Sie haben aus irgendeinem Grund die 32-Bit-Version von MySQL installiert und diese steht in Konflikt mit der 64-Bit-Version eines Drittanbieters, die Sie installieren möchten.
Um das Problem zu beheben, entfernen Sie die vorhandene 32-Bit-MySQL-Installation, bevor Sie die neuen Pakete installieren. Beispiel:
yum remove mysql*.i386
