Nadie ha dicho qué hay dentro de su contenedor flv. ¿El vídeo es x264? ¿VP6? ¿Sorenson? ¿El audio es AAC, MP3, Nellymoser, Speex o ADPCM?
Publique detalles sobre el archivo que está intentando transcodificar. MediaInfo es bueno para recuperar este tipo de información.
De lo contrario, estoy usando HandBrake 1.5.1 win64 y no he tenido problemas con las transcodificaciones flv.
