No tendrías EPEL u otros repositorios instalados aquí, ¿verdad? Si es así, se comporta como si intentara actualizar MySQL con la instalación de MySQL en uno de sus otros repositorios en lugar del de los repositorios de CentOS. Además, antes de hacer cualquier otra cosa, haga una copia de seguridad de sus bases de datos MySQL con:
mysqldump -u <ROOT_USER> -p <DATABASE_NAME> > ~/<DATABASE_NAME>.sql
...para cada una de sus bases de datos. Debido a que hay otros repositorios involucrados, nunca puedes estar seguro de si borrarán tu directorio de datos my.cnf o mysql. ¡Será mejor que estés a salvo!
Deshabilite sus otros repositorios temporalmente y luego realice la actualización.

/etc/yum.repos.d/
CentOS tiene repositorios específicos de versión y es importante que tenga su instalación configurada para los repositorios correctos, de lo contrario obtendrá más conflictos de este tipo. Este problema en particular podría ser el resultado de:
protect=1
... estar configurado junto a un repositorio de terceros o que sus repositorios principales tengan
protect=0
...por lo que el software que actualizan no está protegido contra actualizaciones de repositorios de terceros.

De alguna manera instaló la versión de 32 bits de MySQL y entra en conflicto con la versión de 64 bits de terceros que está intentando instalar.
Para solucionar el problema, elimine la instalación existente de MySQL de 32 bits antes de instalar los nuevos paquetes. Por ejemplo:
yum remove mysql*.i386
