Uma rachadura na tela de toque do meu laptop e o movimento do mouse fizeram uma pasta desaparecer dos favoritos do nautilus (TOP): Home, Downloads, Imagens, etc. Provavelmente mudou minha pasta Documentos para outro lugar, o que eu consertei.
Fui atualizar ~/.config/user-dirs.dirs, onde Documentsfaltava a linha, então adicionei.
Atualizei através de:
xdg-user-dirs-update
xdg-user-dirs-gtk-update
xdg-user-dirs-update --force
e reiniciei algumas vezes, mas o diretório não volta.

Você configurou XDG_DOCUMENTS_DIR="$HOME/Documents"e, algumas linhas abaixo, configurou novamente como XDG_DOCUMENTS_DIR="$HOME/". A última configuração substitui efetivamente a anterior.
Basta excluir a XDG_DOCUMENTS_DIR="$HOME/"linha e você ficará bem.
