Ninguém declarou o que está dentro do contêiner FLV. O vídeo é x264? VP6? Sorenson? O áudio é AAC, MP3, Nellymoser, Speex ou ADPCM?
Poste detalhes sobre o arquivo que você está tentando transcodificar. MediaInfo é bom para recuperar esse tipo de informação.
Caso contrário, estou usando o HandBrake 1.5.1 win64 e não tive problemas com transcodificações de FLV.
