Essas partes dos registros não são esclarecedoras.
(1) Os avisos/erros originais são reais? ( xelatexnão funciona para minhas fontes de entrada, mas não deve significar muito porque minha entrada pode estar errada em relação ao xelatex antigo.) Se eles forem reais, como reparar? Atualizar para o TeX Live 2008 não é uma opção nesta questão, mas fazer o downgrade (ou definir alguns sinalizadores ou codificações de terminal) pode ser (se apenas ajudar).
(2) Há algo com que nos preocupar se executarmos apenas latexarquivos pdflatexcodificados em latin1 e UTF8?

Por um longo tempo (mas não nas versões atuais), o formato latex daria um erro ao construir o .fmtarquivo se o arquivo fonte tivesse mais de uma certa idade, isso era para encorajar as pessoas a atualizar e não apenas ficar com algum pré-lançamento antecipado do latex2e .
Portanto, a menos que você falsifique o relógio do sistema ou modifique as fontes do texlive2007 para omitir essa verificação, criar qualquer formato de látex (então látex, pdflatex, lualatex, ...) causará o erro mostrado. À medida que o instalador passa pelo erro, os formatos reais ainda são compilados, mas a execução do initex terá um código de saída diferente de zero e, portanto, no final, o resumo irá avisarpossibly failed.
Então, supondo que você realmente precise compilar o TeXLive 2007 (e de suas outras perguntas que estão longe de ser claras), esses avisos são esperados: eles estão apenas avisando que você está usando fontes antigas.
