Você não teria o EPEL ou algum outro repositório instalado aqui, teria? Nesse caso, ele está se comportando como se estivesse tentando atualizar o MySQL com a instalação do MySQL em um de seus outros repositórios, em vez daquele nos repositórios do CentOS. Além disso, antes de fazer qualquer outra coisa, faça backup de seus bancos de dados MySQL com:
mysqldump -u <ROOT_USER> -p <DATABASE_NAME> > ~/<DATABASE_NAME>.sql
...para cada um dos seus bancos de dados. Como existem outros repositórios envolvidos, você nunca pode ter certeza se eles eliminarão seu diretório de dados my.cnf ou mysql. É melhor estar seguro!
Desative seus outros repositórios temporariamente e execute a atualização.

O CentOS possui repositórios específicos de versão e é importante que você tenha sua instalação configurada para os repositórios corretos, caso contrário você terá mais desses conflitos. Este problema específico pode ser resultado de:
protect=1
...sendo definido próximo a um repositório de terceiros ou seus repositórios principais tendo
protect=0
... portanto, o software que eles atualizam não está protegido contra atualização por repositórios de terceiros.

De alguma forma, você instalou a versão de 32 bits do MySQL e ela entra em conflito com a versão de 64 bits de terceiros que você está tentando instalar.
Para corrigir o problema, remova a instalação existente do MySQL de 32 bits antes de instalar os novos pacotes. Por exemplo:
yum remove mysql*.i386
